It's only after his reunion with his real family that Theon realizes that he can never be a Greyjoy either, for the exact opposite reason he couldn't be a Stark. I don't doubt a kindly man like Eddard Stark made Theon comfortable, but that shadow would have colored most of their interactions together. Taken as a hostage to keep Balon in line after his last rebellion, Ned was prepared to execute Theon at a moment's notice. But Theon himself admits he could never have been a Stark, given the nature of their association.

As Theon was venting about his actual father's lack of confidence in him, and the confidence of his adoptive family that he betrayed, the depth of Theon's dilemma was clear.
